I am trying out 3D cart on a free trial mode - looks great so far.

One question - can you set the width of the left and right banners?

By banners, do you mean the right & left columns? After you sign up, you'll have FTP access and can make any changes you want to any of the templates.

Yes, it calls them left and right banners. (global) but no documentation. I could only find how to make the entire screen a particular width.

Pat,
The width is not defined because it depends on how the template is setup. For example, you could setup the template so that the width is 100 pixels, or you can setup the template so that the width of the columns is 15%. In order for you to make these changes however, you'll need to be on a live account and use FTP to download the html templates.
